Hi,
I read in the Cyclone V device handbook that this FPGA has a special feature called "hot socketing" which removes the need to bother about which power supply should be applied first.
However, the following section presents the power-up sequence requirements, which seems counter-intuitive to me.
Is it safe to design a board where all the supply voltages will be applied at the same time?

The confusion for you is with regarding the page no:391 of the below document.

The recommendation is for the Minimum current draw during the cyclone V power up sequence. And as mentioned in the Hot socketing section to provide the power in any sequence for the VCCIO, VCCPD, and VCC power supplies. As VCC is coming in Group 1,.
It is not mandatory to follow the power up sequence.

The hot-socketing circuitry monitors the VCCIO, VCCPD, and VCC power supplies and all VCCIO and VCCPD banks.
You can power up or power down these power supplies in any sequence
