Hello,
My problem is to change REFCLK_EMIF frequency coming from Si5332 to 50 or 100 MHz.
So far I can see only one option to re-program Si5332 via I2C from MAX10. But it too complicated and is going to take a while.
Is there any other quicker option?

You can use the clock controller GUI available in Cyclone 10 Dev Kit website to change the Si5332 frequency.
You may refer to this dev kit user guide on page 57 for more details:

Also attached is some guideline steps to configure the Si5332 clock generator. Hope this is helpful.
