I've recently bought a PC with following configurations:
Asus H81M-E :http://www.asus.com/Motherboards/H81ME/ Motherboards - H81M-E - ASUS
Intel 4th generation Core i3 4150 processor 3.50 Ghz :http://ark.intel.com/products/77486/Intel-Core-i3-4150-Processor-3M-Cache-3_50-GHz ARK | Intel® Core™ i3-4150 Processor (3M Cache, 3.50 GHz)
Built in Intel hd 4400 graphics
4GB of RAM
Operating System: Windows 8.1 Pro.
I've noticed some metro apps(specially games with 3d graphics) downloaded and installed from Windows Store, lagging..(not all the time...suddenly lags)..First, I thought it was the problem of the app.But now I'm seeing most of the games(specially 3d) lag.Some of them are:

etc etc...
Now, what can I do?? Won't I be able to run apps of 3d graphics on my graphics properly?? Do I need to stay with the 2d apps?

Let me help you with this.
There could be different reasons why you are having problems to run the apps so I will guide you through different troubleshooting steps to fix this issue.
I first would like to have more detail information about your system so can you please provide the dxdiag report, system information and graphics report?
How to get it?
Dxdiag Report: Type dxdiag in Start Menu> open> Save> Attach using Advanced Editor Options.
System Information: Click Start> Type System Information> Click File> Export> Save File> Attach using Advanced Editor Options.
Graphics Report: Right click on desktop> Graphics Properties> Options> Drop Down Menu> Information Center> Save> Attach using Advanced Editor Options.

None of these games should lag on your computer. I play these games on an i6-4200u without any problem at all.
To get more performance. Make sure your ram is running in dual channel (at least 2 ram sticks must be installed ). And, try to install more than 4gB of ram, so that your system as all the ram it needs to allocate to the video card.

Thank you for sharing this information.
Based on the reports the graphics driver is up to date so at this point, you should consider updating Java and adobe flash player.
These games are not heavy applications for your system and it should run just fine so try with the steps mentioned before and in the worse case, reinstalling the apps or Operating System may be needed.
