I have used the latest Intel Integrator Toolkit (v 6.1.9) -- I have been trying to customize this BIOS with custom SMBIOS, customized BIOS settings and a new logo.
The current customized BIOS settings are not properly restored when the BIOS is updated -- the logo, the SMBIOS settings are properly applied, but all of the USB, Bluetooth disable, virtual technology disables, boot display disables, etc. are not applied.
The details for the BIOS capture are below. We are using 0053 for our product as the base BIOS but this issue also applied to the most recent BIOS as well.
What don't the customized BIOS settings get applied correctly? Is this possibly an issue in the toolkit itself?
# -x is the output file
# -ib is the input base BIOS image
# -is : import the *current* SMBIOS settings
# -ic : import the *current* customized BIOS settings
# -il : import the specified image into the new BIOS
ITKE6.efi -b -x MyCustom.bio -ib CCv0053.bio -is -ic -il MyCustomLogo.jpg

You mentioned that the problem remains also with the latest BIOS version, just to confirm, is this the BIOS version that you tested? Version 0060:

Yes, I used CCSKLm5v.86A.0060.UEFI -- but as I stated, the same problem exists. We do need to use CCv0053.bio as that is what was used for validation - given that I've seen the same behavior with both BIOS', I expect a problem with the tool.
Are there known configurations where the toolkit was known to work?

BryanW, I just received an update on this matter.
We just wanted to let you know that the Intel® Compute Stick STK2mv64CC does not support adding custom BIOS settings via Intel® Integrator Tool Kit 6.
The SMBIOS, OA3 data editing and the custom .bio file creation are supported, but the functionality to add custom BIOS settings has not been supported by this Intel® Compute Stick.
What you are seeing is the expected behavior, as you can confirm in the link below page 17, table 3.2:
