I have an intel NUC mini PC with two thunderbolt 3 ports on it.
I have downloaded the Intel driver and support assistant and have updated all of the drivers, but there are no green "check marks" next to the Thunderbolt items - and it the NUC is not recognizing the two Thunderbolt devices (eGPUs) attached to the NUC. All of the other hardware devices (wifi, bluetooth, etc) have green checks next to them.
Thunderbolt IS enabled in the BIOS (I've even toggled it on and off), but no luck.

More context. Both Thunderbolt 3 devices were working at one time, so I'm confident it's not a cable issue. They just stopped working.

It seems to me that, because of the dependency that could exist between the TBT firmware and the driver, IDSA shouldn't automatically present TBT driver updates. I believe that a manual process needs to be required on the user's part (remember that there's the dependency on there being a TBT device present to update the firmware).
As far as working/not working, are you remembering to run the TBT Control Center to allow devices to be attached?
