I had the same problem with one of my two nuc C6CAYH
this one was in LEGACY boot and the one without this problem in UEFI.
I changed the boot which was LEGACY in UEFI after setting my SSD in GPT
and the problem was solved

I am sorry to hear you still have same problem.
I was able to run a lab using same Intel® NUC model and installed Windows® 10.
I did not get same problem and I tried the following:
1. Fresh operating system installation
2. I updated the operating system to the latest https://support.microsoft.com/en-us/help/4028685/windows-10-get-the-fall-creators-update Fall Creators
3. Intel® https://downloadcenter.intel.com/product/95062/Intel-NUC-Kit-NUC6CAYH NUC drivers updated
I did not get same PCI communication issue.
