Flash programmer GUI suddenly doesn't program elf into flash

Hello,

I am using the NIOS IDE 9.0SP2 and have been for a while. Up until this point the flash programmer GUI has been programming the SOF file into my EPCS16 and then programmed my ELF file into the EPCS.

All of the sudden the Flash Programmer GUI fails to program the ELF, the SOF file gets programmed fine. Taking a look at the <>.sh script file, the lines that convert the ELF to flash and then program it are missing, regaurdless of the settings in the GUI. If I add the missing lines to the script, then the GUI removes them before running the script. I can add the lines to the script and then run it manually without a problem.

Does anyone have any ideas? Having to manually update the time-stamp and id in the file is getting old quick.
