I have recently setup an Intel SS4000-E NAS my conpany had laying around and everything is working as it should. It's setup with raid 0 and connected to a Server 2003 network. It is going to be used as a file dump for files that don't need to be backed up. I created my initial shared folder and set the NAS up with AD authentication. The one thing I notice is you cannot control NTFS permissions of the folders that are created with the shared folder. Is there any way to control NTFS permissions of nested folders?

It's a Linux system, and it doesn't use NTFS file system. So, there is no NTFS permission.
