System Status LED amber light blinking for missing fan. How to suppress this?

After spending some time I noticed that if I connect all the fans, the System Status LED with amber light blinking problem goes away.

I think that i need only CPU fan plus two other fans. How do I suppress this apparently spurious warning? I need to do this because if there is some other event leading to a degraded system, I will not be able to distinguish that condition from this one.

The Intel board is S1200v3RPS with Xeon E3 12?? v3 processor (if that is relevant at all). Chassis? Built one (almost literally)... Running Ubuntu 14.04.

Hi!

We agree that the System Status LED should change to solid green when the BMC boot process completes with no errors. This is indicated on printed page# 207 of the board Technical Product Specification http://www.intel.com/support/motherboards/server/sb/CS-034196.htm document. Hence, if this is not the case on your particular system, and your LED status blinks amber, this means the Field replaceable unit and the sensor data record on your board are not properly synchronized. Hence, since your chassis is 3rd. party, we recommend either performing or re-performing a BIOS/firmware update on your Intel® Server Board http://ark.intel.com/products/71385/Intel-Server-Board-S1200V3RPS# @specifications S1200V3RPS. The following are the step-by-step instructions we recommend:

1. Download the BIOS/firmware package from here: https://downloadcenter.intel.com/download/24419/Intel-Server-Board-S1200V3RPS-Firmware-Update-Package-for-EFI Intel® Download Center

2. Unzip the contents of the update package and copy all files to a folder on a previously formatted USB flash drive as FAT32.

3. Insert the USB flash drive to any available USB port on the server system.

Note: Ensure that not only the chassis lid is properly closed, but, also, that your chassis fans are properly seated. Please, refer to the "Making Connections to the Server Board...Quick Reference" section of the Quick Start http://www.intel.com/support/motherboards/server/sb/CS-034297.htm guide just to be 100% sure on the fan connections.

4. Boot the Server to the EFI shell. This can be accessed via the BIOS setup utility during POST.

5. When in EFI shell, as the contents are on the root of the thumb drive, the update should begin automatically; simply, hit any key when prompted. If, by any chance, the update process does not start up on its own, then, proceed as follows:

5.1. Run the command "fs0:" to change folders to the USB flash drive.

Notes:

- The USB flash drive may also mount to fs1: depending on other installed devices.

- Run the command "map -r" in the EFI shell, if needed, to mount the USB flash drive. The number of "fs# " is dependent on the result of command "map -r".

5.2. Run the command "Startup.nsh" to start updating all the firmware and BIOS updates. Follow the on-screen instructions.

Very Important General Note: When prompted with 5 options to choose from, select 3 (Update both SDR and FRU) and follow the further on-screen instructions depending on the number of fans your system has.

5.3. Reboot the system into BIOS by pressing F2 during POST. Then, once inside the BIOS, press F9 to load the BIOS default settings; finally, press F10 to save the changes and exit.

Yes... in the above procedure I answered the prompts for the fan headers which had fans connected. Its a healthy, steady and solid green LED now.
