Corrupt sound transcoding YouTube videos

The sound is corrupt after transcoding youtube videos with the Dshow Player sample. I'm using as samples the 720p versions of

http://www.youtube.com/watch?v=yQ5U8suTUw0

http://www.youtube.com/watch?v=9PSXjr1gbjc

and transcoding to h264+aac (same as input)

When playing the resulting files in VLC, sound stops periodically. In MPC-HC, the video advances periodically, I assume because there's no sound to sync to.

Ok, I replicated the behavior that you reported. At this point I dont know if its the timestamps or the audio components themselves causing the corruption. Please give me a little time to look into this.
