MediaSDK supports only video encoding. In the output you will get the raw h.264 bitstream. Muxing video and audio into MPEG2 TS should be done by the application which uses MediaSDK.

Media SDK does not natively support muxing (or demuxing).
However, there are a number of binary DirectShow filters part of the Media SDK installer that can be used for this purpose. Please try these out if it suits your application stack.
If DirectShow is not an option please also check out recent whitepapers we published on the muxing and demuxing topic:http://software.intel.com/en-us/forums/showthread.php?t=84527&o=a&s=lr
