Is there a way to preset window preferences such as always using hex format as default for registers,variables?

From the menu select 

Window->Preferences 

 

Expand the C/C++ tab select the Debug tab there are now three drop down boxes in the right of the window, this should serve your purpose

Also, is there a way to stop it from removing any added variables/expressions when you rebuild?

Not in Nios 1.1 and earlier. Try out the recently released version of Nios (5.0) - the IDE features mixed/c assembly debugging and persistent global variables and expressions.
