"Some Performance counters could not be loaded , try re-install application" , will get this error even after re-installing but the application will open

If you installed old product, should uninstall it successfully first, then install recent product.
If you failed to uninstall the tool, removing the folder of the product is useless - should clean the tool info in your system, then install recent update.
After installing the product, use below command to know supported PMU events in your syste:
> amplxe-runss -event-list

How it has to be done? Could you provide more details?
There are many tools can fix installation issue. For example, search "Microsoft installer clean up utility"
It helps to install latest product, based on no old product info remained in system. Let me know, after you installed new product, what you did, what error message was?
