Function Name Collisions

Say my code references a function whose name is the name of a generic Fortran function. For example,

x = EOF(i)

Is there a linker option that would automatically cause my own version of the EOF function to load rather than the generic function?

I think you mean intrinsic rather than generic. The language offers the EXTERNAL declaration for this purpose. Or you can write an explicit interface (which I would find preferable.)
