Windows XP SP2 performance problem

I have a large program compiled with CVF 6.6C that can take hours or more cpu to run to completion, during which it takes up to 99% of the CPU. Following installation of XP SP2 it seems the program will only take a small % of the cpu, obtaining say 10 minutes in 24 hours elapsed. The system Idle process appears to consume most of the rest.
The exe has not been recompiled for SP2. Does anyone have any idea where the problem could be.

How large is large? Could it be a memory problem?
Is there any other evidence of program activity?
Does the program read/write large files?
