How do probability amplitudes with QD_SIM work?

The Intel Quantum SDK version 1.0 includes the new quantum dot simulator (QD_SIM) backend. This is a realistic simulation of quantum dots. What should we be aware of when using the probability amplitudes returned after using QD_SIM as the backend?

The evolution of qubits using simulated quantum dots is performed in the laboratory frame. The final results will also include effects arising from the natural frequencies of the qubits, that will only be apparent in the returned probability amplitudes. Please see the attached note for a discussion on the origin of these effects, and how to find alternatives if full system characterization is desired.
