Do the Stratix II and Cyclone II device families suffer from in-rush current spikes during power-up? If so how should I account for this when budgeting my Voltage Regulator that supplies VCCINT?

No. These devices do not exhibit in-rush current on power-up.
During device power up, the current provided by a power supply to these FPGAs will monotonically increase to its steady state level at ICCINT standby. Only static power is consumed at ICCINT standby levels. Also note that current required during configuration will not exceed the operational current. Thus, the voltage regulator that is required to supply VCCINT simply needs to meet the operational current requirements for your FPGA.
