Hello,
I am working with Arria 10 GX Development board.
In my design I will be using transceiver. Reference clock for transceiver will be provide by on-board Si5338 (U14).
I would like to know how to program Si5338 part so as to produce various clock frequencies. Below are the requirement.
1) I don't want to use Clock controller application.
2) Clock frequency setting done should also be persistent across power cycle.
3) Reprogramming of Clock frequency setting should also be allowed.
Any help in this regard is appreciated.

You have to issue I2C command to configure the frequency for Si5338, which what the Clock Controller application does. You can refer to the I2C programming procedure from https://www.silabs.com/documents/public/data-sheets/Si5338.pdf (Figure 9 Page23)
