rookie question: program the flash on Stratix II GX PCIe board

I just started using the Stratix II GX PCIe dev board. I was able to load some simple designs to the FPGA and they seem work alright. Now I want to write the design to the flash so the FPGA load the new design at power up. Can someone point me to where to start? Any guide, tutorial, document about how to do that? 

 

Is there a limit of how many times the MAX II or CFI flash can be programmed?

I recently went through the same step. Refer to page 13 "Programming with the POF" in the PCI Express High Performance Reference Design for instructions on how to write a design to flash:
