if I disable the on board NIC and used a PCI or usb NIC can I still perform remote configuration ?
I have searched the forum and found similar subjects but most are concerning the use of multiple NICs not an alternative to the on board controller ..

Unfortunately, if you disable the on board NIC you will lose the remote configuration ability... as mentiond in the vPro FAQ: http://software.intel.com/en-us/articles/intel-vprot-technology-faq
"Intel AMT communicates only through the onboard network interface of Intel vPro technology"
