We have another board connected to the board with the FPGA. the input to the FPGA board is via JTAG

If you want to Remote Upgrade MAX 10 with NIOS II, you may refer to following AN & reference design:

If you don't want to use NIOS II, you can also using tcl script via System Console to update your Remote Upgrade MAX 10.
