DE2 startup demo program overwritten help

Hi, I have some DE2 boards that have had their demo programs overwritten due to errors with programming in the active serial mode. Students programmed their HDL projects, but used active serial mode instead of JTAG. The problem is now that the boards don't accept new Quartus projects.

What's the root cause and how would I go about fixing this problem? I'm a TA for an embedded systems class that uses the DE2s and we're running low on them.
