I was able to get past this problem by deleting all of my partitions but I don't think I should have to do that to build a sof file

Hi kboehme, sorry you've hit this problem. I suspect that if you lock down your floating regions (instead of simply deleting all of your partitions) you should be able to get around this.
If you're willing to file a service request at http://altera.com and attach a QAR file of your design, it would help us try to track this down. Thanks, Adrian- Mark as New

Hi kboehme, just an update - I've entered this IE into our internal bug tracking system, but without a testcase it will be difficult for us to reproduce and fix it. If you can submit a service request with a QAR file at altera.com I'd appreciate it.
Thanks, Adrian
