JTAG Chain Debugger

I'm having some issues with the JTAG Chain Debugger in Quartus 11.1. On a new board I like to run 1000 loop IDCODE test to verify the chain integrity. On my latest board I get a inconsistent JTAG chain with the loop count set to 1. However whenever I click the "Test JTAG Chain" button, the loop is always good and consistent. Does anybody know the difference between the IDCODE loop test and the "Test JTAG Chain" buttons? 

 

To further complicate the matters, if I plug in an earlier generation card with the same JTAG chain that I know has passed the 1000 loop test in 11.0, it now no longer passes. Inconsistent JTAG chain. I recently upgraded to 11.1 so I tried running the JTAG tool from 11.0 and the loop test doesn't even recognize my EP4SGX360 at all. It's reported as an unknown device however the returned IDCODE matches the BSDL. Again in 11.0, if I click the "Test JTAG Chain" button, all JTAG components are correctly identified included the '360 and the chain is good and consistent.  

 

I tried 12.0 but I got a "Quartus Internal Error" within 3 minutes of starting the application. And took that as a sign to try again tomorrow. 

 

Does anybody have any ideas what might be happening?
