Just curious, should there be a small hole in the case of the cpu, on the lower right hand side?

Can you provide a picture of the processor to see what hole you are referring to?

I only noticed it when I put the paste on, bad eyesightlower right corner, it appears to be a machined hole if you zoom in pic.... i found it odd that there was one, since all of the cpu's that i have used over the years have not had a hole in them

Yes this hole is present on some Intel processors. So in this case it is expected, and there is no issue at all.

I am taking a guess, but should I be concerned about getting pasted in that hole? ... if it is there to server a purpose, is it thermal or is it there to allow the top of the case to flex a bit when putting heat sink on?

You do not need to worry about it, the processor is just designed that way.
