About loading the program code into the Flash

I'm using the Nios II Embedded evaluation kit (NEEK system), I want to load the program code beside some other data in the flash memory and then make the flash loads the code into the SSRAM. I've some questions:

1- When I make the SOPC system, connect the Flash and the SSRAM to both insstruction and data buses or the SSRAM only?

2- The bootloader required, will the Nios II EDS generate it automatically or I've to instruct it to do it?

3- When I download the code into the processor, I choose only "Run as Hardware" or first use the flash programmer? How to ensure that the other data I'll use the flash for won't interfer with the program code?
