EPC2LC20N Cannot be programed

I am having trouble programing a EPC2LC20N through a JTAG interface. I am using the JAM Player to talk to the device and I can read back the ID and do a blank check with no problems. But when it comes to actually programing it, it says it fails. 

 

Now the original setup used a PLX device to talk directly to a Cyclone through the JTAG interface. The JAM Player was modified so that I can configure the Cyclone through the PLX chip using a jbc file. In the new setup I have disconnected the JTAG interface from the Cyclone and pulled up or down according to Altera design notes and instead connected the EPC2 to the PLX chip. The Cyclone is not in the JTAG chain, only the EPC2. Using the JAM player, I try programing the EPC2 with a new jbc file, compiled with this new device instead. 

 

It is in the prototype phase so the EPC2 chip is connected to the existing design with small wires. I scoped all the JTAG signals and used a logic analyzer to make sure I am getting something close to being right and I think it's ok. 

 

Any advice on what to look for or some troubleshooting tips would be appreciated.

I was able to program the EPC2 using the Byte Blaster MV programmer out of circuit. Then when I use the JAM player I was able to verify that it was programmed. So now I know the chip is not bad. However, I still can't program it in circuit.  

 

Also, I am having trouble getting the EPC2 to load the firmware onto the Cyclone. I will have to look over my prototype circuit and make sure there is nothing wrong.
