Hi all.
I'm started to work in a new company. There is a server in a rack, the motherboard is S1200RP family. Taking a look at it I noted some strange wires at the back, wtf I thought.. Turned out that is Deepcool Fan Speed Controller. I disabled it and connected coolers like that:
Standalone cooler to SYS1 pin, one of the processor coolers to CPU pin and onother one to SYS2 pin (there is two coolers, how could I connect them other way?... also, I checked the manual and it seems that way is correct)
After turning on server started to make a loud noise. So I updated all firmwares (BIOS and ME) but no changes. Still sounds like a plane. Trying to set "quiet mode fan" and "non-performance" in BIOS but .. stays the same.
Please help, what else should I do to make it quiet? It seems like previous employee just don't give a single f.. at the problem and take the easiest way - installed speed controller. But that's not the best way, I think.

Also I've tried to disconnect CPU pin and leave just SYS2, but no luck.

As you can see at the picture both coolers are connected to SYS2 and SYS3 pins. CPU pin is free, so I've done the same scheme but it doesn't make sense.
There is CPU temperature about 60 degrees, so I installed airduct. No changes.

Could you please make sure that you run the full BIOS update package including FRU/SDR section with the server chassis closed as it is reporting a chassis intrusion error.
If that does not work perform the following:
- Confirm if the RAM being used has been validated and that meets all the requirements for the Intel® Server Board S1200SP.
- Make sure that the cover of the chassis is properly set.
- Remove all the fans from the chassis and then plug them back again.
- Ensure that the CPU fan connector and the System fan connector have been properly set on their corresponding headers. Verify this information on the Technical Product Specifications of the Intel® Server Board S1200SP Family, page 83,84.
- Perform CMOS Clear / BIOS default using jumper (J4C1).

OK, I've checked the chassis security and use a jumper to "chassis intrusion" pin, because there is no factory connector to a chassis. The intrusion alert is not appears now.
I've updated BIOS one more time. No alerts or mistakes due flashing. No questions about chassis model.
Cleared CMOS using jumper J2K6 according to manual for Intel ServerBoard S1200RP Family.
Tried to switch cooler pins in different configurations - (SYS1, SYS2, SYS3) and (SYS1, CPU, SYS2) - no changes.
Boot the OS with processor C6 option disabled, no changes.
Also tried all of that notes https://www.intel.com/content/www/us/en/support/articles/000005890/server-products.html System Fan Runs Too Fast or Too Loud. Nothing..

It seems like the problem is in incorrect FRU\SDR settings, like wrong chassis model. How can I make settings manually?

I've updated BMC firmware, at the end of process coolers become much more quiet, I can't hear them, but after reboot it become loud again..

I've done. Just downloaded 1.08 FRUSDR from https://downloadcenter.intel.com/download/27020/Intel-Server-Board-S1200V3RPL-S1200V3RPO-S1200V3RPM-Firmware-Update-Package-for-EFI?product=71387 Download Intel® Server Board S1200V3RPL/S1200V3RPO/S1200V3RPM Firmware Update Package for EFI and after flashing it became quiet.
