XDK offered me to update itself, and I accepted by clicking Download Now. Later I came back to XDK and saw the download was done. So I clicked "Install" in the new message box. That revealed that under the message box, there was another message box that had appeared in the meantime, which again was prompting me to begin downloading the update. I clicked nothing there, and in one second I got another message box saying "Cannot update without a downloaded update file". I did this entire procedure about 2 times with no difference in the result.
Once, previously, I left XDK downloading the update for a much longer time and when I came back, there were about 7 messageboxes stacked on top of each other, each prompting me to again begin downloading the update. Clicking "Remind me later" on all those let me reveal the bottommost messagebox which finally was a "install now?" one, but when I clicked install, I again got "Cannot update without a downloaded update file".

I had, more or less, the same problem. I have a ramdrive for my TEMP files. This is a relatively small drive (~256Mb) Because of that XDK couldn't save the downloaded file and an automatic update was not possible. After setting the TEMP directory to my C:\ drive the problem was solved.
Maybe you have the same situation or running out of disk space, I hope it helps to solve your problem.
Another option is to download the latest release from https://software.intel.com/en-us/intel-xdk
and do the update manually.

There was an issue with the update that would show multiple alerts. That has been fixed in this release, but since you are running the previous release, the issue is still present. Going forward you should not see this issue.
The easiest way to get the update if you are having issues is to download it and manually install it from https://software.intel.com/en-us/intel-xdk
