System Console: Tcl Console always crashing

I'm working with a Stratix V GX Development Board. Yesterday I managed to do a board bring-up using the BTS GUI. I had to set the flash map back to the factory setting but after this I was able to load different designs into the FPGA.

Today I wanted to switch from BTS to System Console and try to access the design using TCL commands. But I'm having some problems because the Tcl Console in System Console is not working.

Here is what I do:

1) Open Quartus (13.0 with sp1)

2) Open Programmer

3) Program the device with an XCVR design

4) Close Programmer

5) Open Qsys

6) Start System Console from Qsys

7) Start typing TCL commands

System Console recognizes the USB Blaster-II, the JTAG chain and the two devices (SVGX and MAXV). Everything looks fine until I type the first TCL command. I try real basic stuff like

pwd

get_service_types

Tcl console always stops working right after the first command has been sent. I don't get an error message or anything else. It simply doesn't work anymore. It starts doing something but it never returns to the prompt. I can still use the System Console GUI. But the Tcl Console is gone. I've also noticed that I cannot end System Console after this. I can close the GUI but restarting System Console always gets me a message that there is already one instance of System Console running and I should switch to this instance. I can kill this process using the Task Manager but even then I get this message when I try to start System Console again. The only way to solve this is a restart of Windows

I work on a Macbook in a Virtual Machine (Virtual Box). Unfortunately there is no other solution possible (due to licensing problems). Could this be a reason for the strange behavior I'm seeing? Or am I missing one or more important steps in my flow?

PS: I also tried to start System Console from the NIOS command shell. Same result...
