Normally what I do is copy the pin assignments from the .qsf file of the full-featured design and just match my pin names. That design is located under kits/nios2/examples/<verilog or vhdl>/<board>/full_featured. Don't do this with the hardware project open since Quartus II may save over your work if it saves your project.
