How to permanently program my Arria V GX?

You can't, the Arria is an FPGA, and stores its configuration in RAM. It looses its configuration at power off. 

If you have a configuration flash on your board, you can write your design there so that the Arria downloads it automatically at power up. The procedure depends on the type of flash that you have.
