You can program remotely using the remote JTAG feature over an ssh connection.

Hi
as you are specifically asking for an application programmer interface to Intel JTAG stack, there's in fact only one publically documented interface, besides known tcl scripting method. It's a jtagserver API, documented as an example client performing JTAG operations, see README in
