Have you tried the "Cyclone V Hard IP for PCI Express" in QSys? Not sure if it works with the GT, I've only got the stratix devices installed.

It compiles in a GT, but I have not been able to test it yet. I have a huge system in the CV GT but I need the board they are building this week and linix SW to test.

Cyclone V GT device supports PCIe Hard IP. You can refer to Figure 1-2: GX/GT Devices with Three or Five Transceiver Channels and One PCIe HIP Block in Cyclone V device handbook volume 2: Transceivers for further detail. Also, if your design with Hard IP can pass Quartus II compilation, there should be no issue with the Hard IP resource.
