I have upgrade my project to CLI 5xx and once I got that working I now have another problem.
I went to look at some changes I made to my CSS file and the emulator now tells me that it can't find the File plugin? I looked and yup it’s gone but I see a new File plugin in there. This new version of the plugin was not incorporated into my project correctly once I updated the plugins (as per XDK request) so I can build my project under 5xx.
Now I went to delete the old plugin and guess what? The delete icon is now replaced by a lock or link icon and I can’t deleted it so I can add the one XDK downloaded one.
Man this is so brutal.. Any help would be great. (See screen shot)

The "lock" link is there because another plugin in your list requires the File plugin (take a look at the details under the File plugin and it will tell you which plugin it depends on). You need to remove that other plugin to make the File plugin go away.

Are you able delete or modify the related file(s) in your local file system?

This is what I did, however I don't understand WHY I had to do this to begin with?

Because if you remove a "locked" plugin then you end up removing a plugin that another plugin depends on being there. Without the dependent plugin the other plugin will fail to work. It's a dependency issue, nothing more.

not sure whats going on but I removed all plugins and place them back in and I'm getting the same error.
Once I'm done with the project I going to do a clean install.
