Can anybody tell me how should configure "MSI enable" bit in "MSI control register" of PCI express IP is it through RTL or SYSTEM SOFTWARE

This is done by your system software, a.k.a. the driver. If you enable this, the device will (have to) send interrupts not as legacy interrupts but as MSI. If you disable this, the device is only allowed to use legacy interrupts.
