Maxplus GDF file corruption problem

I am involved in product support for a project dating from the early 90's which makes extensive use of MAX5000 devices, mainly the EPM5128GM. 

Unfortunately, it seems that our local file archiving system has, at some indeterminate time in the past, introduced errors into the stored GDF (and POF) files to the extent that they will not load using Maxplus of any vintage, and certainly not Quartus. 

Investigations have shown that the errors are mainly to do with CR/LF character pairs having been added spuriously throughout the files. Other ASCII control characters appear to have resulted in missing '00' values. 

A considerable amount of this kind of work has been done to reproduce the original file contents, partly by comparison to known working versions where available. Following removal of all CR/LF pairs and insertion of '00' values where missing, the files then work OK.  

What I am seeking is some documentation to back up the interpretations that have been made in restoring the files back to their original state such that I can convince our configuration control department that their archive is flawed. 

Are there any documents with examples which detail the contents of GDF and POF files, other than the simple 3 page 'FMT_POF.PDF. which gives very little help?
